NWhat you have to do is hold the two outside buttons down until the red light flashes rapidly. What that will do is reset everything. Then you get the handheld garage door openener and put it right up to the button while holding down the openers button and any one of the three buttons(the one you choose will be the one you will have to push to open the door) until the red light flashes rapidly. That is how you do it on older garage door openers. If it is a new one then there is a button you have to push on the back of the actual garage door opener which will give you like 90 seconds to go back to your vehicle and program it the same way as described above. Here are the official instructions that came with the device:. Lift the cover to access the keypad. Decide on a 4-digit code using numbers 0 to 9.
You can use a number more than once (for example, 4, 0, 4, 1). Press the selected code digits on the keypad; then press and HOLD the ENTER button, and press the SRT button on the opener end panel (behind the Control Center for screwdrive), Figure 2. (my note, this is the green button).
Depending on your opener model, when you press the SRT button either the opener light(s) will flash or the garage door will begin to move. Release the ENTER button. The opener has now learned the selected code and will respond to future keypad commands. My notes: That is the official instructions. Works similar to a non-keypad transmitter.
Unfortunately the green button (SRT) on the back of my opener does not seem to work. It will not clear codes or anything On the door opener attached to the ceiling by where the wall button wire attaches there should be a 1/4 inch square GREEN button. Push this and it should stay on or flash. Then push the button on the transmitter. The button on the opener should flash, this means it has recorded the transmitter. Once the button is on, you have 30 seconds to enter a 4 digit code in the keypad and touch Enter. The keypad on the key panel control should flash. Enter the 4 digit code again and the door should open/close. On the back of the garage door opener near the knobs for up and down pressure, is a set of 3-position dip switches. The dip switches can be hard to see since there is a set of wires that hang down and may cover the switches. Set the dip switches on the garage door opener and inside your remote to match.

Dip switches 8 and 9 in the remote must be set to the zero position. Once the switches match the remote should be able to operate the door opener.

If you have bought a universal remote, such as the Chamberlain Clicker, that has 2-position dip switches, you will have to set the dip switches on the 139.53100 to either the + or - (up or down) positions. You cannot use the zero position with a 2-position remote. According to Sears / re:139.53681B (gray case & blue buttons).
Climb up on a ladder, to the door opening unit and remove the cover. Find the 'smart' button (it's the only one you can push). Push the smart button and the light will illuminate for 60 - 90 seconds. Descend the ladder within the 'illumination window' timeframe. Aim the remote at the unit and push the large button once; the light will flash. If programming two remotes, push the second remote's button immediately after the first.
Re-ascend the ladder and replace the cover.
